Vaughan Transit first operated its route 3 on a similar route, along Islington from Islington Loop to another off-street loop at Rutherford Road. Vaughan Transit's route 3A was also operated to Kleinburg (Highway 27). Both of these routes operated during rush hour only.

• September 4, 2001 - Vaughan Transit was merged into YRT in January 2001 and on this date, this route was renumbered from 3 to 13 in order to avoid route number duplication across the York Region Transit network.

• September 3, 2002 - New hourly off-peak service introduced during the weekdays, and all-day service on Saturdays. Around the same time, looping was expanded around Napa Valley Avenue.

• September 2010 - Route 13 was declared fully accessible.

• April 5, 2020 - Due to low ridership, Saturday service is discontinued and peak period trips to Kleinburg are temporarily suspended.

• September 2020 - Limited service to Kleinburg reinstated (a morning and afternoon school tripper run, operated until mid-April 2021 when classes switched to online learning).

• September 9, 2021 - The new Route 468 Emily Carr "via Kleingburg" school special replaced the previous limited service 13 school tripper runs. Local transit service to Kleinburg is replaced by Mobility On-Request service.
